In early spring 2006, an epidemic swept Port Charles while Courtney was out of town licking her wounds...an epidemic caused by a monkey. Both Nikolas and Sonny became very sick and it was up to Emily to determine which man to save. She was saved from having to make that choice when both men pulled through.

Courtney, however was afflicted by the epidemic and ended up very ill, going into premature labor. On her deathbed, Jax confessed to Courtney that her son, John was actually Nikolas' biological child. Courtney tried to let Nikolas' know the news but passed away before the words left her lips.

Devastated, Nikolas tried to forge a bond with Baby John to keep Courtney near and dear to his heart. Jax refused and began to raise the baby with Carly. Three months (??) after John's birth, at John's baptism, Dr. Robin Scorpio spilled the beans that Nikolas was in fact, John's father.

Emily, in the meantime has been solidifying her relationship as Sonny's girlfriend, defying the wishes of her family and brother, Jason. It hasn't been meant to be though as Emily fights daily with the struggles of Sonny's anger and mental health issues.

The 2006 summer was peaceful in a relative sense. Emily's focus was on helping Sonny cope with the issues that surrounded his mental health. Nikolas focused on his son, whom he renamed Spencer. Emily became Spencer's Godmother and it became evident that Nikolas still had feelings for his ex-wife.

Spencer's nanny, Colleen, hired by Helena to get close to Nikolas and Spencer soon became obsessed with Nikolas and jealous of Emily. In early August, Emily and Sonny parted ways. Nikolas and Emily began to spend more time together much to the delight of Nikolas' matchmaking butler Alfred.

Throughout the fall, Emily spent time on her studies and their focus together was on that of Spencer and of the demise of Liz and Lucky's marriage and subsequent issues that arose from the turmoil and betrayal.

In November, Nikolas' mother, Laura Spencer, was given a miracle drug that allowed her to come out of her catatonia for a short while. She reconnected with her children, met her grandchildren and 'remarried' Luke but by the end of the month, she was back at Shadybrook.

Throughout the turmoil, Emily was Nikolas' rock and Alfred continued to push the two of them together. It happened finally. On what would have been their 2nd wedding anniversary, Nikolas surprised Emily with a picnic in the stables and they rediscovered their love for one another. As December wore on, and they enjoyed the rediscoveries with Spencer, Colleen was fired due to her possessiveness. Colleen planned an elaborate kidnapping and took off with Spencer just prior to Christmas.

Nikolas and Emily spent their Christmas trying to track Spencer, Colleen and Helena down and with 2007 looming, they were no closer then when they started.
